It may not be your game disk at all so I'd probably give the alcohol, toothpaste and whatever else you've been using a rest.
My first PS2 used to overheat a lot, so what I used to do was unplug the AC adapter (after shutting it off) from the system when I wasn't using it and that seemed to help.
Also, regular cleaning with a good laser cleaning kit helped extend its life but eventually it just burned out after about two years.
If you have a small electric fan that you can direct at your game system while you're playing, that will help the system temperature stay cool enough to play beyond the 20 minute mark.
GTA Vice City is pretty graphic intensive, and I'm guessing that since you have an older machine it may just be taxing your PS2's resources.
Probably not what you wanted to hear, but the good new is that it plays great on PS3.
