Have a good security system installed in the computer
\ plug in the flash drive and the sign will come up scan for virus
click yes and let the security program do the job
If there is nothing important on the flash drive go to the computer right click on the flash drive icon, click on properties and then click on format
that will clean the flash drive and remove the virus

SOURCE: to remove virus from pen drive
Open Command.
type the drive name say H:
then type ATTRIB -H -R -S AUTORUN.INF
then type EDIT AUTORUN.INF
then a new window appears, delete all the contents and click on File -> Save and click on File -> Exit
in the command prompt
type ATTRIB +H +R +S AUTORUN.INF
then type EXIT
Remove the pen drive and reinsert it.
The virus is now been deleted.

Hi,
When you plug in your pen drive, don't open the pen drive.
You can see an secondary storage device icon in your 'My Computer'.
Right click the pen drive and scan for viruses.
If you really have virus then the virus, the antivirus agent will show you the virus.
You can kill/delete the virus.
You won't lose any of your data.
( OR)
I have one more option,
If you have linux(Linux Ubuntu, Suse Linux,...) installed in your system, you can login to Linux and
plug in your pen drive, you can delete the virus directly, by opening the pen drive.
Here also you won't lose any of your data.
