The blades will not disengage when the PTO switch is pressed on my 54" mower.

Locate pto switch and see if it is damaged or not disengaged.

check the safety switch near the deck,

Replacement of the PTO should solve the problem as these do corrode internally and stick.

Your lawn tractor will have a lever that raises and lowers the mower deck which houses the two cutting blades. By lowering your mower deck to the desired cutting height, the blades should automatically engage. By raising the deck back to it's highest position, the blades will automatically disengage. Should be simple enough. You can consult your mower manual. If you don't have one, you can easily find it online using the make, model and year of the lawn tractor.

What model machine, and are blades engaged by flicking a switch or by actuating a lever.
BUT .... did you place machine in neutral, apply parking brake and disengage blade PTO before trying to re-start ?? Machine's safety system needs to be satisfied that the machine is safe to re-start.

Does engaging the pedal for the PTO lug the engine down, or does it just die like turning off the key?
If it lugs the engine down, then you need to make sure you can spin the spindle and idler pulleys by pulling the belt by hand. You should be able to slip it around the engine pulley enough with the blade pedal disengaged. Pull the belt up tight so the slack is around the engine pulley and try to spin the blade spindle and idler pulleys.
If it dies like turning off the key, then its likely a safety switch and may require a meter to test which.

The seat switch is has a shunt in the circuit that must be satisfied in order for the rest of the circuit to be happy. Make sure the connections are good, the pins inside the amp connectors will sometimes spread, push out of the lock etc. and if connection is lost will not work. Otherwise a new seat switch will be needed. You might check the PTO switch for continuity, without a diagram or schematic I am not sure how your circuit is wired. you have to have the parking brake engaged to get off the mower while the engine is running and the PTO is Dis-engaged?
I don't know if your "go" pedal eliminated this switch or not. But if with the parking brake engaged and the PTO disengaged, you lift off the seat and it dies, then its the seat switch.

The pto switch is also a safety switch, be sure it is disengaged

sounds like either a saftey switch problem or a bad drive clutch on the pto. usuallly the mower shuts down,not the blades, they may have changed this though. my best guess would be a safety sensor try calling your local cub dealer and talking to the repair person he can shed light on the problem.
