I started my zephyr, while it was warming up, the RPM dropped..sounded like and "thump" or like the car downshifted really hard, BUT IT WAS NOT IN GEAR, it was still warming up, the "wrench" light cam
All i did was start the car, while waiting for it to warm up, rpm dropped and now wont start

So is this the only issue your having? Is the stang hard to start cold or warm? Hard to say with what youve asked....Is your TFI newer how about your Dizzy?
Do you mean upshifting starts way early? Going from 2nd to 3rd in other words?
Ireally don't know your transmission,but the alternator problem might've possibly spiked and hurt your shifting solenoids in the ******. don-ohio (:^)
my truck runs about the same but if the truck is having a hard time staying running maybe the computer in the truck is going out and giving the wrong messages to the truck to run right

Check your transmission fluid which is usually done with the engine warm and running!
If the tran fluid is low add some Lucas Trans Fluid from your local auto parts store!
The knock makes me believe your low on trans fluid!
