After I lock my 2003 BMW X5 with the key (because the remote is dead) the headlights and tail lights begin to flash after about 25 minutes later. I have already tried taking out the fuses all together and seeing if it would stop it that way but it didn't. Then I put them back in a unhooked the battery for about 30 minutes trying to reset the vehicle thinking that would effect it somehow. It still continued to flash after 25 minutes of locking it. How can I get it stop? Even if it means that the security features don't work, I just want to be able to lock my car without the embarrassment of it flashing 25 minutes later.

look under the dash for a small silver toggle switch....this is a disable switch for the remote start portion of the system..you may have kicked it / bumped it with your foot, causing the remote start portion to be deactivated. Just flip the switch the opposite way and try again..
Also, there may have been a pin style switch installed under the hood...Check to see if it is bent or broken, if it is, simply disconnect it and insulate the wire that was going to it.
This wire is used as a safety to keep the vehicle from remote starting while the hood is up..to keep people from being injured if the remote start is activated while the engine is being worked on.
Have whatever shop installed the system replace your pinswitch if that is the problem.

The Alarm on my Mercedes ML320 sounded every night, then it started doing it more often, Showed it to the dealer he says it's the 'Tow Sensor', that needs to be repaced. $700, down the drain. I have already started hating this car, it eats $500-600, every 6 months...

try locking and unlocking the car with the key 3 times slowly ,other than that i have no idea ?? another trick is to disconnect battery and join the cables together for a few minutes to discharge any capacitors that may be holding a charge in the computer..Only other thing i can think of is the main dealers who have the right connectors and software to re set it all .sorry i havent been of any help

more than likely in the interlock device i have known these things to mess with all kinds of systems on cars have it checked out to make sure everything is correctly connected and that they did not hook into the security system by accident.

Sounds like a dead battery or a dead starter. Try using a jump box or jump start first.
