Sounds like either the charger isn't providing power at the connector, despite the green light, or that there is a battery fault. Contact the maker in Warranty Returns or start testing with a multimeter.

HORRIBLE.. warranty I believe is like 30 days. Hard to replace battery. Literally have to take apart whole middle section of bike to remove it. Parts are extremely high in price.
you could have several different things wrong to cause this. Batteries not charged or can't charge due to bad one, bad motor, bad control module, or bad connection in wiring in one or more places. My grandson's mx650 worked fine for a dozen or so charge cycles but then started with intermediate starting problems. The power light was red and the full light would be green but switch to low amber light and back and forth on its own with no motor response when was on low amber light. He had been running it in wet conditions a couple of times and am sure that was what caused the problem which after taking the battery panels off and examining closely found what was wrong. This problem caused the intermediate starting and stopping and also would not let batteries charge right. I moved wiring while looking at the green light and amber light and found when touching the fuses connections is when lights would change. looked at all 3 30 amp fuses and 2 of them was burnt and pitted. You could see the ark in low light at the fuse when you operated the throttle, that turned out to be a good test to see what was wrong and what caused the fuses to become pitted. I sanded the fuses and clean since they were not blown and used dielectric grease in the connection and that seems to have fixed the problem. I also used the grease in some of the other connections for good luck. The bike charges now like is supposed to and the throttle lights are ok now, no more going from green to amber when wanting power. I would say the running in wet conditions is what started the problem and washing off the bike with a hose would do the same thing.
Just because you charged the battery it doesn't mean it is any good. Modern sealed batteries fail; just as you described, fine one moment and then nothing, they go open internally.
Check power to the starter motor solenoid. If this is getting power when cranking, then the issue is with the starter motor solenoid or starter motor. Replace.
Two constant yellow flashing lights indicates three things
1. Low voltage. Load test your batteries even if they are new. You may need to take them out and charge them on a car charger. Your charger won't work without at least 20 - 22 volts. Your inhibitor on the charger won't close to make continuity to turn the charger on.
2. With an olms meter check your front to rear harness for continuity. If you have a bad wire, replace the front to rear harness.
3. Third and most costly is a bad controller. No way to check that without replacing it. Check 1 & 2 first.
Phil the red means battery is low and the green is a speed limit code because of the low battery if you have charged your batteries and you still get the red then you need to check the charger after charging all night does the yellow light on the charger turn green? if when you first plug in the charger if the red light is on and the other light is green then there is a problem with the wiring or connection to the batteries from the charger and you aren't charging the batteries. if when you plug the charger in and you get a red and yellow light then the charger is working but you don't ever ge a green light and the battery level gauge is still showing red then you need to replace the batteries Hope this helps
i have the same exact problem on 1 of my sons MX5s..i checked all 3 batteries and all that! you left out the controller clicks when the back wheels sapose to be moving ,it's not....so worse case scenerio batt,controller,motor,(650 This time)& throttle....So theres our blue print...lets hope it's just the batteries....!
