It can be repaired, but take into account the condition of the existing window. If it's starting to yellow or shows signs of small cracks or clouding your better off replaing it.

Where would be the best place to get it fixed?
This may sound crazy but a shoe or luggage repair shop can do it. They have the heavy duty sewing equiptment needed.
If it is just the zipper pull that is gone, those can be replaced easily and cheap. Just buy the right size pull (1997-2006 Jeeps use a #10 YKK Coil zipper). Remove the small steel tabs at the end of the zipper that keep it from running off the end. Put the new pull back on the side it came off of (the side with the plastic stopper/feeder at the bottom) and then you're good to go.
To keep your jeep zippers running smooth, rub the zippers with a wax stick (or candle) for lubricant.
kent_ is absaolutly correct if the problem is just the pull. I suspect, however, that if the pull is the problem and you plan on keeping your Jeep for a while, you may still be better off getting the zipper replaced.
