Cruise control also uses clutch switch. If you have already checked that switch, you'll need to look for any wiring harness issue in the area where you kick it.
My 2007 Ion 2.2L sedan has the same issue. Every now and then when I am driving, the Cruise Control fails to engage. If I turn the car off, re-crank it, it works fine. Dealer cannot find the issue and it only happens about once a month. No bad computer codes or anything, just annoying.
The fuse box in the 06 ion is under the floor covering on the drivers side seat. Just move the seat all the way to the rear and then starting in the front near the pedals pull up the floor covering which is attached by velcro.

Use the cruise control on/off switch and set it to ON. Then momentarily hit the set/coast switch and that should do it. I believe everything is located on the steering wheel.
