The actuator is on top of the heater box behind the glovebox area
The Blend Door Actuator for a 2000 Lincoln LS is behind the Glove box, or the 6 disk CD changer if you've got one of those. You'll have to remove the CD changer to get to it. It's a bit of a pain to remove. Once you get the glove box unscrewed, you'll have to pop out the side panel on the passenger side. Don't worry just push from the inside and it will pop out. Then you'll be able to get to the screws for the CD Changer. You'll be able to get 3 of the 4. For the 4th one you'll have to wiggle the CD changer up and down until it loosens. Then you can slide it out of it's slot. Once the CD changer is out you'll see the Blend Door Actuator, it's quite easy to remove.

i've done this and i'm sorry you have to - it's not quick and easy. the dash must be removed. the module sits on top of the heater box. i found a Lincoln shop manual for the 97 town car on ebay that was very helpful with step by step disassembly and some pictures. i'd recommend it for sure.
good luck

I recently did mine, I hear you can do it without taking the entire dash apart but I had no luck with it myself. I have to get ready for work but, on mine it was located down and to the left of the radio. its a white box...are you hearing a clicking noise or something? I had to roll the entire dash back and it was still a major pain getting it out.
