There's a water drain tube that is supposed to run from the heater core down under the car to drain away condensation. Yours may be clogged or disconnected, and allowing the water to run into the car.

Yes! In fact remove all carpet from your Jeep. All it does it collect dust, dirt and moisture. Remove the doors, both front and back seats, center console and all carpets. Remove the drain plugs from the foot wells. Get an orbital sander or some other device that will remove paint from your vehicle easily. Vacuum out the lose paint particles and dirt with a shop-vac. Clean the sanded surfaces with warm soapy water, rinse and then clean any oils or grease out with rubbing alcohol. Dry thoroughly. Apply the "Herculiner" to all sanded surfaces. Apply two coats to any surface that is not in a high wear impact area (ie. side walls, around the firewall, under the center console) and apply three or more coats to any area that is high impact like the foot wells. When doing around the doors and tailgate becareful not apply too much liner as to prevent the doors from shutting normally. Allow the liner to completely dry in between each coat and completely before reinstalling the seats and center console. Allow the vehicle to air out for a day with all doors and tailgate open before attempting to drive it for an extended amount of time, Herculiner is very fumey for a while but it goes away eventually. Next purchase $10 rubber floor mats from Wally World and rejoice because you will be the envy of all of your Jeep buddies who wish they could do a Herculiner install on their Jeeps.

Does it do this with the air condition on? Does your car have a sunroof? If you said yes to the first question then a drain line from the air condition is clogged and would need to get it unclogged. If your car has a sunroof then a line that drains any water that gets passed the seal is clogged and empties into your car. You might want to take it to a mechanic and not the dealership. They will charge you an outrages price to fix it.

It sounds like your heater core is done. That is in a tight spot in behind the glove box. Get a new one for around $60.00.
