My doors lock & unlock, but the anti thief system does not engage. I can open the doors with alarm set and it will not sound. This problem started when I got my car back from having a new top replaced.
Go back to that shop where the top was done and tell them what's wrong try to get the guy who did the work to it and tell him what's wrong the alarm and horn can be silenced to make sure the pats is working try to start the car with a regular none chipped key cut from. A hardware store explain that you want the plain key to just open the doors and trunk then try to start the car it shouldn't start with that key and the red light should flash rapidly you can also go to ford fleet owners manual.com and download the full version of the owners manual then go to controll and features to find out how to disable the harness alarm sounding feature or ask the dealer themselves
Looks like compatibility issues... guess u'll need to diagnose more.. have u referred to a help book? If u don't have it get one from google or find one from big-manuals com !!
Find manual for your alarm. Shop probably disabled alarm so they can perform job in peace and quiet. Usually it is combination of pressing alarm button and turning on off ignition in sequence provided in alarm manual

Do you have a chipped key {small black thing in the middle of the key} if not you need to take your registration into the dealer and order a new key.

At first look, I would have guessed that your battery in the door opener was dead, but that is not the case. I suggest driving to a nearby Chevy dealer and ask one of the salesman if he/she can help. They have always been helpful to me. If not try another one as they are in business to sell not only cars, but service also. They will be your best bet to fixing it. :D

Any luck with your keyless remote issue? I'm having the exact same problem with my Ford F150 CrewCab after car battery replacement.

Try re-setting the computer...Disconnect the negative terminal of the battery and leave off for 5-10 minutes. This will allow the computer to reset. The charger may have interupted the signal or something.

Also check that the alarm speaker wire is connected and the horn fuse is there your supposed to press the alarm button twice within 3 seconds to hear the hoen chirp which I'm sure your doing its your car you should know so check the fuses for the alarm in the owners manual the fuse box diagrams are in roadside emergencies and your power distribution box diagrams and fuse values and relay locations
Fuse #19 is for the anti theft relay it's a 15 amp fuse but you say the door locks work so fuse #34 is for the securalock transceiver module you really need the owners manual for fuses but like I said try to talk to the guy that did the work your doors lock and unlock so that fuse and driver door module are working I looked in your manual and it doesn't give the silence sequence for the alarm but there is one for sure it might be ina different vehicles manual but try the plain key that I described before it shouldn't start the car at least you'll know that it can't be stolen till you can get the chirps/horn/alarm sounding again they could have unplugged the horns try them to see if they work if not that's it there in the front radiator support
