It's not the timing belt. If one cylinder is out of time, they all are. Check all the components that were disconnected during the procedure, and check the security of connections on the engine even if they weren't disconnected. Check especially fuel injectors, coils on plug (COP) or coil packs, spark plugs and plug wires.
Judging by your description, I would say that your #3 cylinder isn't firing...

sounds like a bad injector, just connection at the injector, also check for leaks at intake, one more thing , do a compression test on that cylinder start there, good luck.

When you change the plug what color is the tip of the old one? This could be the answer to your problems. It should be a light beige or tan if everything is working properly.Just take one of the old plugs down to your local garage and get the mechanic to have a look at it. He'll be able to tell you why it keeps misfiring. Hope this helps.
