I understand what you changed but ard you getting spark if so then spray injection cleaner or gas into the throttle body and if it starts nd dies there's a fuel delivery problem check all fuses for spark and fuel related items can you here the fuel pump energize when you turn the key on if so then either the idle air control valve or the fuel injection control module went or the relays for them
If you have the same problem after the tuneup as before you may have an injector problem or possibly a mechanical one. Ie. valves, timing chain, valve train.
black soot is overfueling. And as it is a trail bike operating in dirt and mud conditions I would be looking at changing the air filter first. Change to a hotter plugs may help (select plugs up in the heat range ). Check reason for extra fuel ( choke flapping on or float level )
sounds like you have a cylinder with low compression like a sticking/burnt out valve get a compression check done first then check for air leaks on the inlet manifold ie, the gaskets
I have been told by mechanics and 2 auto stores that the gap should be .043. I don't know where people are getting .060. but my plugs are .043 and my trailblazer does not misfire or run poorly. Also, check the gap always, even if it's pre gapped because the handling of spark plugs could cause a change in gap. IE the plug bouncing in the box, vibration, etc.
The number three plug can be removed with a Swivel Spark plug socket as one unit. Once the Spark plug has loosen, remove the spark plug socket and remove by hand. Install by hand and spray the spark plug thread with WD-40 to make it easier for you to thread in to the heads. Once in use the swivel spark plug socket to torque, you can buy the spark plug socket with the swivel at Auto Zone or any large auto parts store, Good luck and keep me posted, All the spark plugs is best to changed through the wheel well and extension. Takes about 45 min to do all the spark plugs, 10 on the # 3 plug.
Pull the plugs and compare them to the pictures in repair manual, ie: Chilton's or Hayne's. May be a bad injector flooding them or an intake leak causing a lean condition.
