Check compression in all cylinders it may have a cracked intake manifold or cylinder head problem
A couple of things to try first pull the code. if you do not have a scanner or a friend that has one go to advance auto or autozone and ask them to scan it for you. then just type the code into the search unless the parts store tell you what that code is, my guess is they will tell you because they want to sell you parts. don't just keep tossing parts at it as you know that is getting expensive. if they can't get a good code then you have to do a compression test to see what that cylinder is. 150 psi will be a good number less that 100 is getting poor less than 75 and your not using that cylinder at all just tossing gas out the pipe.
Obtain a spark gap tester. JC Whitney sells them for around $10.00
You simply unplug the plug wire, attach it to the tester, and clip the other end to a good ground.
As you turn the knob it will show you the strength of the spark. 12,000 volts blue color or more means you have a good spark, a yellow short length spark means you have a bad wire, bad coil, or a short somewhere.
Sometimes new parts are defective.

hey thanks for bringing me up to speed. ive been working on many other problems but with your great explanation i remember.
we need to check the compression on that cyl. and compare it to the compression on 2 other cylinders your choice.
but before you do this get a can of carb cleaner . and with the car idling spray around the intake manifold in the area of #6 cyl. what we are looking for is a small vacuum leak that would also act like this. with the engine idling and spraying around the intake the engines idle sould not change and if it does when you spray you have an intake leaking.

I had a problem with a chevy with random misffires on all cylinders. It was the computer. Fords have very few problems with there computers. Does the check engine come on? Maybe have it scanned.

Well I went ahead and took a go at changing the coils, plugs and wires yesterday. It literally took maybe 15 minutes and my hands didn't even get dirty. This is something that the auto place wanted to charge me 650 to do. I spent 200 on parts. I didn't realize the coils were the things sitting on top of the spark plugs. I think my 4 year old could've done it. All I had to do was unbolt the coils detach the wires and then replace. It was too simple.

I was asking about the pushrods because I had this problem with one of these engines that had a bent push-rod. I robbed a push-rod out of an older 3100 and it was just a fraction of an inch longer which bottomed out the lifter. I figured it out by removing the valve cover and loosing the rockers when it was running and it smoothed out. I'm guessing you checked for vacuum leaks already. How about injection pulse on the number 6 cylinder when running. Another thing you could check is running compression. You said you checked compression but did you just check cranking compression or did you check running compression too.

On most Honda's when you get a misfire happening across the whole engine like that there are a few likely issues. the ignition coil if it's a single coil style or the connector at the distributor. They also have some issues with EGR's and plugged ports which can mess with the fuel trim numbers. It's important to check the fuel pressure and if possible a timing offset spec from the scanner whenever you're dealing with misfires on any vehicles Honda or not and determine correct pressure and flow whenever possible.

Check the plug and the gap. Swap it out with any other cylinder and see if skip changes cylinder as well if it does you have a bad spark plug.Make sure the injector electrical connector is tight. Wiggle it with engine running to see if skip goes away. Have you checked the compression?
