First check if the section in front of your windshield is not flooded. Remove the plastic cover and check. This often occurs when the drain (between battery and brake booster) gets clogged.
If that is the case, best to remove the battery, and clean that rubber funner (stick finger in or similar).
Also possible: check the trim of the A pillar has water stains. If that is the case, the drain of your sunroof is plugged. There are 2 drain holes that connect to hoses that lead to the bottom of the car. Often a shot of compressed air can unclogg them.
Also possible: the trim at the bottom of the windshield is not sealing properly anymore, and water run UNDER it (instead of over hit). That water can then run into the cabin air filter (passenger side near windshield under the hood IIRC).

It's to the passenger side of the battery, near the base of the windshield. You'll see two metal pipes coming through the main firewall next to the battery. The recharge port is on there.

I had a similar issue and found that the two rear drain holes for the sun roof came off and any water was running down into the trunk and also the rear floor was always wet. I pulled the rear of the roof panel down to expose the rubber tubes, re-seated them with glue so they would not come off again.

Check the lower widshield seal - mine was bad and I would get a flood on the passenger side. Once I fixed it - problem gone!

Sounds like your thermostat is sticking open, when this happens your coolant in your engine isn't given enough time to warm up and just cycles threw to your radiator, which cools the fluid not allowing it to get warm/hot. Thermostat tend to go bad, this is most likely your issue, just have your thermostat and gasket for your thermostat replaced too. Your looking at about 10 dollars in parts maybe 20 dollars in labor!
