I have checked the fuses they are fine and I see no jams/ debris, I have not got it looked at yet due to the horror stories and cost everyone has associated with these, would like autozone be able to check for the code? I'm not sure what you mean by fsm but if that's the manual yes I have read it there isn't much on troubleshooting in it just how to operate it.
Ive noticed the bug deflector does not open though, could that cause the issue?
these funky options, are weak, in most cars, very fragile and complex and hard to diagnose. the FSM is just that the factory service manual. not Haynes, not chitions but the real book , or on CD.
id be happy i can close it and not get a bath. owning cars with these options, has serious , costs ,related. lots of extra things to break, means more do just that.
first find out , is it low power to the motor. or a jam. and auto features, you will need to dig deep in that option and how it works.
anywhere besides a Jeep dealer to get a diagnosis? would a odb scanner find error codes if its something with the motor or a jam?
any shop with ASE on the wall and on th arm patch all are highly trained professionals, i dont think so, but why not scan it, its free, same shop would be happy to scan it, and as a matter of SOP, would do so , just after checking fuses, SOP standard operating Procedure. I dont think there is sky rider, computer but i never looked in the FSM. why not read the real FSM ? ever heard of ALLDATA.COM, log in and see if that is covered. this is an option, and some options on some cars, have horrid documentation. but we look first. Before beginning sunroof diagnostics verify that all other power accessories are in proper operating condition. If not, a common electrical problem may exist. Check the condition of the circuit protection (20 amp circuit breaker in the Totally Integrated Power Module (TIPM)). Inspect all wiring connector pins for proper engagement and continuity. Check for battery voltage at the power sunroof drive motor, the drive motor will not operate at less than 9 volts. Before beginning diagnosis for wind noise or water leaks, verify that the problem was not caused by releasing the control switch before the sunroof was fully closed. The sunroof module has a water-management system. If however, the sunroof glass is in a partial closed position, high pressure water may be forced beyond the water management system boundaries and onto the headlining.
Any diagnosis of the Full Open Retractable Roof (FORR) system should begin with a scan tool and proper Diagnostic Procedures. The scan tool can provide confirmation that the FORR Electronic Control Unit (ECU), (sometimes referred to as the Power Top Control Module) is functional, that all of the electronic modules are sending and receiving the proper messages on the Controller Area Network (CAN) Data Bus, and that the power to the FORR is being sent the proper hard wired output by the FORR switch. Check the condition of the circuit protection and inspect all wiring connector pins for proper engagement and continuity.

Be certain the ignition switch is in the ON position and the engine is running. This will help to ensure that system voltage is maintained through completion of the procedure. If the retractable roof is in a position other than fully closed, depress the roof switch center button for less than one second and wait for the roof to close. With the roof fully closed, depress and hold the roof switch center button for more than 20 seconds and do not release it until all of the following roof cycles have completed: Front of roof will close, then stall Rear of roof will close, then stall Rear of roof will open Rear of roof will close Rear of roof will vent (open about five centimeters or two inches) Front of roof will open Front of roof will close Rear of roof closes from vent Once all roof movement has ceased, release the roof switch center button. The retractable roof initialization procedure is now complete.
read the FSM, some problems , must have the headliner removed. RTM read all that relates to your problem, some are expensive fixes.

why folks buy cars with this stuff , amazes me, just more stuff to break...... id get it closed someway and then deCOMMISSION the silly thing. (hope yours is just a loose screw or connector, fell off) but.... it is what it is....
i did the hold the close for 20 seconds and it fixed the issue, thanks for the help!

This is a common issue, it is caused by a relay block that is mounted close to the sunroof motor, after time the main 2 relays on the block come loose and can be fixed by taking out and re-soldering them, i fixed mine and two other friends jeep sunroofs this way, works like a charm

Most of the times on jeeps and all chrysler auto's they have a body control modual this is what controls your door locks , windows ect. It should be in the owners manual for all fuse location and identification. A shop with a scanner can check the door lock system for you. body control moduals go bad alot on all chyslers and if you buy one you need to buy it from the dealership they will program it . So check the owners manual for a fuse and then have the body control mod checked

plug and switch is high up on the brake pedal not normally easy to get to.
