Ok, so I just got my 2000 Jeep Grand Cherokee 4.0 6L 132k back from the mechanic shop getting a new engine put into it. I have been driving it for two days now and this morning my check engine light started blinking! I already had the check engine light on before the engine was replaced but was only for an O2 sensor and it never blinked. I scanned it and sure enough, misfire on cyl 2 and 3. Did this problem come with the new engine? Or was it something the mechanic should have checked when he replaced the engine? I have a warranty on the labor but I don't know if it's the engine itself or maybe something the mechanic didn't check...and I heard it's bad to drive your car if the check engine light is blinking. Is this true? My light blinked for about 30 seconds and then stopped, as I kept driving, I kept checking it and it stopped for a minute or two and then blinked again for a few more seconds. I just drove it to work a couple of miles and now no blinking but still has misfire codes. Help!?!?!?
Regardless of why the misfire is happening, the shop needs to find and make it right. If you don't return it to them, they can claim it's a new problem, unrelated to the work they did. As I don't have any idea if any sensors were imported with the new engine or if anything was damaged on install, I really can't comment past what I've said.
Hopefully you are dealing with a reputable competent shop...If so, aside from the obvious annoyance, they should definitely take care of the problem for you. I would check fluid levels to make sure that they are good and perhaps even check sensors to make sure they are all on securely but past that I would do nothing more. As far as driving, since you don't know what's wrong, I'd limit driving to only what's necessary but no more.
If it was a brand new engine then the engine manufacturer should have a warranty on the engine. Regaurdless though, if that shop wants to keep customers then they should make it right with you.

Well since I bought the engine myself, the shop can only give me warranty for the labor in replacing the engine and nothing else. Now, just like you said, the mechanic wants to do a diagnose on the engine to find out what the problem is. He said if there is a problem in the way it was installed then his warranty covers it, but if it's the engine itself I would be liable for it. My argument was if he didn't check the injectors, pistons, and spark plugs before he put the engine in there....which now I know he didn't. I will most likely take it to a shop with more experience that will be honest and do the job right I guess. I actually drove it over the weekend and the check engine light is off and haven't had any more blinking....
