SOURCE: Floor on passenger side gets wet when running air conditioner
I have a 2006 Fusion with the same issue and I fixed it for less than $2. There is a drain tube that goes from the passenger floor board out through the firewall to allow water to drain under the vehicle. However, water can travel along the underside and seep back into the vehicle. I went to a hardware store and bought a few inches of 5/8" tubing. I simply slipped this onto the drain and the water now flows down the tube and safely away from the interior of the car. Been dry ever since.

Either the sealant that was used in putting your windshield in has began to fail, or there may be a larger opening under the vents, or on the firewall in the engine compartment. Look under the vent slats/holes under the windshield wipers. Look in the bulkhead that separates the engine from the dashboard(With the hood up). Those are the only ways water is getting in. Seal it with an expanding style sealer

The condensation drain is plugged in the heater/AC plenum, the drain is under the hood at the very bottom of the firewall on the passenger side.

SOURCE: why does water get into the passenger side
There is a leak from your cowl area.There is a technical service bulletin to install a plastic extension onto the cowl cover so water will not leak in side. It will also damage your blower motor if you don't get it reapred.
