I am unsure if she was driving in the right gear, or if that would wreck something. I mean with the 4wd shifter

There is usually a button behind the brake pedal which does two things.
A. it actuates your brake light
B. It also unlocks the the gear selector
Sometimes they simply need an adjustment usually a 13mm lock nut and advance the switch in small incriments.

It means there is a fault stored in the computer memory that needs to be identified and fixed.
Have the code read or take it to advance auto and they will lend you the reader so you can plug into the diagnostic port under the dash and read the code.
The code reader can then be used to reset the check engine light and turn it off.

This would tend to suggest that you have a problem with a bearing on the gearbox counter shaft. The reason there is no noise in 4th gear is that drive goes straight through the box without putting any side loading on any bearings. You would be wise to change ALL the bearings when having the box overhauled as particles from the failed bearing will have circulated to start other bearings wearing.

If it's hard to get into gear you should check the clutch is disengaging properly.
Before changing the clutch plate, check that the clutch throw-out is adjusted correctly and the actuating hydraulics/levers have the correct amount of travel.
