Shifting manual over rides the shift solenoids. Have the codes read. I would recommend that both shift solenoids, the epc solenoid and the boost valve be replaced. $800+ at a garage. That's only if the transmission doesn't slip in any gear.
If it will not open from the inside check for the child safety lock if it will not open from either the inside or out you probably have a broken connection inside the door. get professional help.
If this is the 3 button HomeLink Transmitter usually centered overhead above the rear-view mirror, this should work:
While the engine is turned off follow these steps to program up to three channels: 1. Decide which one of the 3 channels (one of the 3 HomeLink buttons) you want to program. 2. Press & hold the desired button through step 3. 3. When the HomeLink indicator light begins to blink slowly(this may take up to 30 seconds), hold your hand-held garage door remote about 1 to 3 inches away from the buttons & then press and hold the button on your garage door remote. Continue to hold both buttons until the indicator light on the HomeLink begins to flash rapidly(this may take up to 90 seconds).
If it still doesn't work, make sure the batteries in your garage remote are not weak, and try again moving the remote back & forth and left & right or turning it upside down while programming.
Also note HomeLink will not work with older garage door openers, especially not with ones manufactured before April 1st 1982.
Depending on the type of vehicle home remote system you have and the type of garage door opener installed will determine how you program the system in your vehicle.

Look in the owners manual to find the proper sequence. Your garage door opener must be compatible with this new technology. Your opener should have a code learn button on it that must talk to your vehicle for it to work
The buttons inside the vehicle are syncronized/programmed with the operatus that physically opens and closes your garage door, not the operner... The garage door opener needs to have a "programming" feature switch that must be set to "programming" before you can program the buttons inside the car...
There are step by step instructions in your owners manual... This could be a 2 person operation...
I have a 2004 RX and had the same problem, simply because I didn't follow the instructions precisely..
You'll need to open the transmitter in the car and match the frequency to the garage door reciever, assuming you have the fob for the garage door, opening this will reveal a set of tiny switches. This combination is the frequency you need. Open the transmitter in the car, and place all of it's switches in the same position as in the fob. If this doesnt work, then the governing frequency isn't the same and there's not much you can do. Hope this helps!
