If you have had a bad enough problem with the fuel filter, and it is not the fuel pump I would have to say it is the injectors. If your car is fuel injected there could be dirt in the injectors in which case they will need to be replaced. The problem is you can flush the whole fuel system except for the fuel injectors themselves. Though I am not sure how to check them myself, a mechanic could tell you if this is the problem in minutes. I cant say for sure if this is your problem but I have a 79 corrolla and it is doing the same thing and since I have replaced almost the whole fuel line except for the injectors themselves this is what I am leaning towards. Unless your computer in your car is faulty... the check engine light came on because it, or one of your vehicle's many sensors detected something within your vehicle was not operating under preset factory conditions. Fortunately, the error code that was extracted was indeed a cylinder # 1 misfire, which is fairly basic. Could be a bad spark plug, wire, etc. or you may have gotten some condensation inside the plug boot. Your mechanic did indeed clear the code, but drive it for awhile and see if it repeats. Normally with a cylinder misfire, you'll notice a small stutter when you accelerate or idle. If your Check Engine light returns, have the codes extracted once more. If the same cylinder is misfiring, have him replace the spark plug and wires.

The check engine light is telling you the computer is detecting a problem from one or several sensors. You will need to have someone use a scanner to pull the codes. Places like auto zone offer this service for free(they want to sell you parts). Once you find out the codes then you can try and determine what the problem is. Could be anything from a bad plug wire to a plugged fuel filter.
