When I hit the breaks, the engine idles rough both in neutral and in gear. The charging system is fine.
sounds like the booster seal has failed, you can hear a hissing noise usaly when the booster fails. a sssss noise will be heard when stepping on the peddle.
here is my suggestion, TAKE it to a break shop.
but if you must a new booster master cylinder combo would be thing that you could replace fill with brake fluid slowly pump the brakes to bleed and then have the car towed to a brake shop to have them properly bled.. ya I know, but these are the brakes man, and must be in perfect working order, no excuses ! faulty brakes can cause loss of life. SO DO IT RIGHT ! I don't want you rear-ending my prized conv. corvette, speaking of loss of life. brakes are the first thing on a car that should be worked on FIXED - than you can fix the other stuff.

when you hit the BRAKES, does the voltage drop below 13.3v
(cig lighter is good place to check this)

brakes can if fact sing. and is not a problem for stopping.
unless the wear limiters ,are hitting. spring there on the pads that
sing.
the engine running rough if related to brakes, is low main voltage power. use a voltmeter to makes sure power to the EFI system
is above 13.3v running. below is a dead charging system
are battery lugs clean?
On an 83 honda accord would a hole in the fuel return line cause the carb to flood.
A leak in the return line would likely not cause this type of problem, but a piece of debris stuck under the float needle would. If you have a leak in the return line, I would guess that the lines are corroded? If they are, then the pressure line may have corrosion particles that made their way up to the carb. Once the float gets a piece of debris stuck under it, it is difficult to remove without dropping the bowl.
I have a 1983 Honda Accord LX with the charging
I had this problem about 10 years ago on my 1983 Honda Accord so I traced the wiring and found the problem to be with the cable connector that is near the battery. I removed the battery and traced the cable from the alternator to the connector that is located near the bottom of the battery. I unplugged it and checked to see if all the pins were making good contact. Two of them (the main wires from the alternator output) were deteriorated to the point they actually melted part of the plastic plug. Since I wasn't working on a new car, I simply cut the wires from the connectors, stripped about 1/2 inch of the insulation and installed a large wire nut that made a very tight connection when I tightened the wire nut with pliers. I still drive the car every day and haven't had any more trouble with that issue. It would be a good idea to check all the wires in this connector since one of the smaller ones could be broken at the connector itself.
Electric fuel pump
It is an external in line fuel pump so just follow the fuel line back from the carb to locate it under the car. See picture below.
Why wont it spark
Someone needs to check for voltage at the coil and the distributor.The pickup coil in the distributor tells the coil when to fire.If you are getting spark at the coil tower but not at the plugs, check the cap and rotor.
I have no spark at plugs coil has good spark
If you have spark at the coil then you have a good coil. You can't measure Ohm at a spark plug since it is alway open at the gap. But you can OHM measure a spark plug wire at both end. If you have nothing mean your wire is bad. You can swap one more wire to confirm a bad wire. If your wire is not bad then I recommend to replace both rotor and distributor cap. Good luck in locating the problem.
