99 mercury mystique under the battery tray there is a hose port i think what does it hook up to and where does it go please

That is for the exhaust gasses from the battery.

1999 mercury mystique, transmission will not shift out of park, I dont want to force it, key is in ignition, however theres almost no juice in the battery. Is this part of the problem?

I believe it is. There is a shifter interlock that goes from the ignition switch to the brake that locks the transmission in park until the brake pedal is depressed with the key on. Most all vehicles have an over ride that allows the interlock to be bypassed. If you have an owners manual, it will tell you how to do this.

No power to fuel pump

Good Afternoon, I was wondering if you actually did check power to the pump itself. If you remove the back seat bottom cushion you can get right in there.Also you might want to check the inertia switch to see if it has tripped as well. Hope this helps.

99 mercury mystique power drainage

You need to perform a parasitic drain test. Use an amp meter connected in series with the battery cable and see what the meter says. Note that it should be an amp meter that reads a lot. http://www.popularmechanics.com/cars/technology/how-to/a5859/how-to-stop-car-battery-drains/ There are also a lot of youtube videos on it.

Why does my 1999 mystique will crank and run but runs rough

Sounds like your idle valve has stopped working . Does it run fine when warmed Up? If so I would clean the throttle body and remove the idle valve and clean it. After reinstalling it have someone turn the key on while you tap the idle valve lightly with a screw driver Handel. Then see if it will idle when started. If it does then you need a new one.

In the driver's footwell behind the kick panel , where the access hole is . The Inertia Fuel Shutoff (IFS) Switch is located behind the trunk release lever and behind the plastic panel.

Have no heat

Check the heater hoses to see that they are getting warm. If so, flapper door which directs air to go through the heater core may be inoperative due to bad actuator or vacuum leak.
