Overheat and no start
get a compression test done at a mechanic to check if you have a warped or cracked head. You may have a blown head gasket also ?
I have a 2000 Mazda Protege with manual
As a canadian, those temps should not be low enough to drastically effect your clutch operation. Transmission fluid wont have any affect on the clutch mechanisms. Is there any difference in function once the vehicle has warmed up? i would check your clutch fluid for contamination. It will be a small resevoir on the driverside of the engine bay right under the windshield. It should look clear/maybe yellowish. Definitely not black or have anything floating in there, or if its low you could have some air i nthe system and in that case take it to a mechanic because there might be other issues. even though the clutch is slow to come back up that shouldn't effect the shifting with the clutch all the way down. Hard shifting can be cause by bad/low fluid but i would start with the clutch it might just be worn out.
Losing power when its below half full of gas
Pressure test the fuel system to measure the pressure regulator to ensure correct fuel pressure under all driving conditions. Do the test with a less than 1/2 full tank of fuel.

Did it start doing this after installing the new battery?
Does it crank slow? If that's the symptom, I don't see how it could be many of the other things you listed. For example: a clogged fuel filter won't cause the starter to turn the motor slowly. Fuel filters rarely are the issue anyway.
If it's cranking fine but not starting when it's hot, start by checking electrical connections, primarily at sensors. Look for loose or corroded connections. Also, make sure the cables are clean and tight at the battery. I've seen some corrosion cause issues. Also check relays and fuses to be seated good and clean. Maybe wiggle them a little to make sure they are seated properly.
Unfortunately, electrical issues can be a pain to sort out.
